Any update on this issue? I face the same problem.
I need to process the S2A L1C image to L2, but I end up with NaNs values as described by the other users above.

I used Mosaic tool. I got two bands. One is the Rrs_555, and the other is Rrs_555_count. Is the first band the sum of mosaic bands or the average?
Another question! Can I mosaic L2 images directly or I have to reproject them first?

I am using fedora 26 (64bit) and SeaDAS7.4. I encountered an issue when trying to process MODIS L1A to LB1 is that modis_LB1.py could not recognize the geo file generated by modis_GEO.py. I got this message:

Thanks Sean for the replay,I did what you suggested. Then, I tried to install the install_ocssw.py again. Although, the tools became active,I could not process Level-A1 MODIS. I closed the software and opened it again to re-install the install_ocssw.py. I ended with the following error message...
