Thank you Sean. I got it to work! It worked out by adding the ___location of the file and not just the name in the text file i.e home/user/Desktop/SST_yearly/AQUA_MODIS.20160101_20161231.L3b.YR.SST.x.nc
Maybe it is a little different because I am working on Ubuntu on a virtual machine as my computer is windows and couldn't get SeaDAS on it directly.

Yes, try to put the full path of the files in your input list file and make sure there is no blank lines.
