Nel 1999 iniziò la collaborazione con l'ex leader dei Faith No More, Mike Patton. I Melvins firmarono per la casa discografica di Patton, la Ipecac Recordings, che oltre a produrre nuovi album, mise mano alla precedente discografia della band che, dopo aver subito il processo di rimasterizzazione, venne pubblicata nuovamente quasi per intero. Tra il 1999 ed il 2000, la band pubblicò tre album facenti parte di una trilogia, The Trilogy Vinyl, che sarà pubblicata nel 2000. Gli album in questione sono The Maggot e The Bootlicker, entrambi pubblicati nel 1999, e The Crybaby pubblicato nel 2000.

Examples of the Melvins' experimentalist tendencies include ''[[Colossus of Destiny (album)|Colossus of Destiny]]'', a live set of synthesizer and sampler experimentation presented as two long tracks, and described approvingly by one critic as "more like [[avant-garde]] [[electro-acoustic]] than anything else." Live antics include King Buzzo asking the crowd at a concert the question "Were you guys as surprised as I was to find out [[Rob Zombie]] was gay?".

Nel 2001 venne pubblicato Colossus of Destiny, un episodio che mostra il lato più sperimentale della band. L'album, registrato dal vivo, è infatti composto da un'ora di suoni prodotti da sintetizzatori e sampler.

In 2003 [[Atlantic Records]] (UK) released ''[[Melvinmania (album)|Melvinmania: The Best Of The Atlantic Years 1993-1996]]'', a compilation of recycled tracks from the band's three major label releases (with at times amazingly incorrect liner notes). This release was unsanctioned by the band who had no input into the track selection or liner notes.

In 2004, Osborne and Crover toured to celebrate their 20th anniversary as a band, and also released an art book ''[[Neither Here Nor There (book)|Neither Here Nor There]]''. The book is a collection of art by creators of their cover art as well as friends of the band, and also contained retrospectives on the past twenty years of the Melvins. The book included a CD with selected tracks from their albums.

Nel 2004 Osborne e Crover celebrano i 20 anni di vita della band con un tour e con la pubblicazione di un libro (Neither Here Nor There) con incluso un cd con pezzi selezionati dai due membri storici. Sempre nel 2004 viene pubblicato Pigs of the Roman Empire in collaborazione con Lustmord, apprezzato compositore di musica elettronica ed ambient. Sul fronte delle collaborazioni, sempre nel 2004 viene pubblicato ''[[Never Breathe What You Can't See]]'', e l'anno successivo Sieg Howdy!, due album in collaborazione con l'ex cantante dei Dead Kennedys Jello Biafra. Never Breathe What You Can't See fu supportato da un mini tour con lo stesso Biafra e con Adam Jones, il chitarrista dei Tool. Un tour europeo già pianificato, venne improvvisamente cancellato nell'ottobre del 2004, apparentemente per problemi che riguardavano il bassista Kevin Rutmanis.

''[[Never Breathe What You Can't See]]'' was supported by a mini-tour with [[Jello Biafra]] and [[Adam Jones]] from [[Tool (band)|Tool]]. A planned [[Europe|European]] tour was canceled in early October [[2004]], reportedly due to unknown complications involving Rutmanis. Following the tour cancellation, the Melvins finished the year playing a few shows supporting the work of filmmaker [[Cameron Jamie]] in [[Europe]] and the [[United States]].
