Le vecchie versioni precedenti alla 1.8.1 beta 1 (Maggio 2007) avrebbero contenuto porzioni di codice in grado di arrestare il software nel caso sia stato rilevato nel pc il funzionamento di alcuni programmi come Registry Monitor.

Le versioni precedenti alla 1.6.5 (Aprile 2007)<ref>[http://chumbalum.swissquake.ch/ms3d/Release%20Notes.txt MilkShape 3D Release Notes]</ref>, addirittura arrestavano questi programmi e impedivano la loro nuova esecuzione finché Milkshape 3D era in esecuzione: probabilmente questo sistema era in funzione in modo da non far capire agli utenti in che modo avrebbero dovuto modificare le chiavi di registro del sistema per [[Cracking (informatica)|craccare]] Milkshape 3D senza bisogno di pagare la licenza. Questo sistema è stato comunque disattivato dopo che gli utenti l'hanno fatto notare. E a ogni modo le versioni precedenti alla 1.8.1 non avevano una [[EULA|End User License Agreement]] (accordo di licenza con l'utente finale) che autorizzasse il programma a farlo.
