...I think I've cracked it. I've updated the original with the cleaned copy, tagged the duplicate file with <nowiki>{{dup}}</nowiki> and replaced 3 instances of the duplicate with the original. I think that's all there is to it, assuming that you have no reason to keep a duplicate.
