Charles Xavier compiled a list of the Earth's most powerful mutants and plans on how to defeat them if they become a threat to the world. They are first used after [[Onslaught (comics)|Onslaught]] grows too powerful. Only parts of the actual Protocols are ever shown, detailing how to stop [[Wolverine (comics)|Wolverine]], [[Cable (comics)|Cable]], and Xavier.
 
In the "[[Operation: Zero Tolerance]]" crossover, [[Bastion (comics)|Bastion]] obtains an encrypted copy of the Protocols in [[X-Men (vol. 2)|''X-Men'', volume 2]] #65, intending to use them against the X-Men.
