The sixth season of ''[[Smallville]]'', an [[United States|American]] [[television series]], began airing on September 28, 2006. The series recounts the early adventures of [[Krypton (comics)|Kryptonian]] [[Clark Kent (Smallville)|Clark Kent]] as he adjusts to life in the fictional town of [[Smallville (comics)|Smallville]], [[Kansas]], during the years before he becomes [[Superman]]. Season 6 begins with Clark still stuck in the [[Phantom Zone]] without his powers and at the mercy of the criminals his father sent there. Martha and Lois crash land in the [[Arctic]] near the [[Fortress of Solitude]]; Chloe and Lionel are dragged into the streets of [[Metropolis (comics)|Metropolis]] by an unruly mob; Lex/[[General Zod|Zod]] and Lana stand by and watch as Metropolis burns to the ground. Clark gets a little help from one of Jor-El's assistants, [[Raya (Smallville)|Raya]] (Hutton), in leaving the Phantom Zone. Zod informs Lana that she must sire him an heir, or die with the rest of the human race. Martha finds Clark's Fortress, and [[Jor-El]] instructs her on how to kill Zod. Meanwhile, Chloe runs into former flame [[Jimmy Olsen]] (Ashmore), a new intern photographer at the [[Daily Planet]]. Clark returns from the Phantom Zone and confronts Lex/Zod. After a fierce battle, with Lex/Zod gaining the upper hand, Clark is ordered to swear allegiance or watch everyone he loves die. Clark tricks Lex/Zod and traps him inside the House of El crystal that he received from Raya. After coming to terms with all these recent events, Clark realizes that "everything is changing" in the world he knew, and that he must learn to find his place. It also becomes apparent that Clark was not the only one to escape the Phantom Zone, as a spirit is seen speeding out of the [[Iguazu Falls]].

By constantly overexerting himself, and possibly having been infected in the Phantom Zone, Clark catches a cold. An inadvertent sneeze blows the barn door off its hinges and across town, nearly striking Lois. While seeking the truth behind the falling door, Lois discovers a new love for [[Investigative journalism|investigative journalism]]. Lex is kidnapped and tortured due to his transgressions while possessed by Zod. [[Green Arrow|Oliver Queen]], one of Lex's old classmates, moves to [[Metropolis (comics)|Metropolis]] from [[Star City (comics)|Star City]], keeping his true intentions a mystery. Lana's trust in Lex is put to the test when she discovers Lex’s surveillance tapes in the mansion including one of her undressing. Lex stabs Clark with a rod as Martha knocks him down with kryptonite. As Lana rushes away she sees the rod is bent. In the aftermath, Jimmy breaks up with Chloe feeling inferior to Clark. Lex is revealed to be faking Lana's pregnancy (unbeknownst to her) and Lana saves the rod.

When the two are almost murdered by the doctor, Clark saves the day that but Lana is left suspicious. Clark learns that he does not appear infected and Lana tells him it wouldn't matter if he was. Lex lies to Lana about his involvement. Fearing what she will become, Clark promises to look after Chloe and any potential power she may develop. Lex watches a tape of Chloe being experimented on and instructs an unknown person to keep a close eye on her.

Following his departure, Clark sees Oliver injecting an unknown substance into himself after he cuts his hand on broken glass. Oliver’s research facility has created a drug that allows the user to heal virtually any wound in a matter of seconds, but it has a side effect which may trigger anger and irrationality in its user. After learning that Lex co-opted Oliver’s scientist, Clark and Chloe go to the lab only to find all the drugs missing and the lead scientist dead. Clark sets out to find Lex before Oliver can get to him. Clark arrives in time to save Lex by using the drug, and Oliver learns that there is a line that should not be crossed when it comes to justice. Also, Lana makes the shocking discovery that she is pregnant.

After they leave Bart speeds in and downloads Lex's computer's hard drive, and then delivers the copy to Oliver. Clark learns that Oliver is using Bart to attack Luthorcorp, but it is too late when Lex captures Bart when he tried to hack into level 33.1's computer system. Clark is attacked in his barn by a Zoner, but when he wakes up he finds himself in a sanitarium, and without his powers. Dr. Hudson informs Clark that his entire life, as he believes it, has been nothing more than a fabrication he created to cope with his biological parents' death in the meteor shower. [[Martian Manhunter#Television|A patient]] who identifies himself as being from Mars, warns Clark not to trust anyone; he is quickly sedated and taken away. When Clark escapes the sanitarium he finds that everything has changed. Lana and Nell own the Kent farm, Martha has married Lionel, Lex is in a wheelchair, and Chloe was also a patient with him. Dr. Hudson shows Clark that his imaginary world was created from bits and pieces of the real world, like his "Jorel" hand soap, and fellow patients Arthur Curry and Victor Stone. The patient who claims to be from Mars returns to tell Clark that he must kill Dr. Hudson, because Hudson is actually a phantom attempting to take over Clark's body. Clark fights back and begins to strangle Hudson; in the real world the phantom is pulled from Clark's body via another crystal. Clark awakens to find the mysterious patient from his hallucinations standing in front of him. As Chloe arrives, the unidentified man, with his glowing red eyes, flies away.

During a [[Valentine's Day]] party at the Talon, Lois is given a tube of [[lipstick]] laced with red kryptonite. Designed to cause her to fall in-love with the first person she sees, Lois spies Clark in a mirror while applying the lipstick and falls for him. Lana and Chloe mend their friendship, and Chloe agrees to be Lana's [[maid of honor]]. Clark informs Chloe that Lois is acting like she is in-love with him, and he thinks that she may have been drugged. Lois finds Clark and the Daily Planet, and when she kisses him, she transfers the red kryptonite traces to Clark. Newly released "Kal" immediately shows Lois his abilities. Inside Oliver's apartment, Kal notices the Luthor engagement party invitation and decides to crash the event. Chloe and Jimmy track down the woman that gave Lois the lipstick, and Jimmy picks up the kryptonite counteractant. Clark crashes the engagement dinner, and, after revealing that Lana is pregnant to everyone, takes Lana away. Jimmy sprays Lois with the counteractant, which immediately stops the effect. Kal tries to convince Lana that he loves her, and that she still loves him (Clark). When Lex arrives at the barn, he and Clark start fighting. Lex stabs Clark just as Martha brings over a kryptonite rock to eliminate the red kryptonite effects. Before she leaves, Lana notices the [[chisel]] Lex stabbed Clark with is bent. Jimmy's mistrust of Chloe's feelings for Clark cause the two of them to suspend their relationship. It is hinted that Lana's pregnancy may not have been natural, and Lana's suspicions of Clark continue to grow.

Someone is watching Lana, and they send her a picture of her in her bedroom. Lex has the room checked out, but Lana doesn’t mention the picture to him because it shows the chisel he used to stab Clark. Lex takes off on a business trip, and Lana stays with Chloe. Lana shares the image with Chloe, who immediately informs Clark that Lana is getting closer to figuring out his secret. Lana’s [[Stalking|stalker]] sneaks into the Talon and delivers a gift which indicates that he is planning to kill her. Lex orders his guards to take Lana to Luthorcorp, but Lana decides the best place to go is Clark’s. While staying in Clark’s room, Lana takes the opportunity to search through his things to give her more clues about his secret. The stalker kills one of the body guards, and Lana is taken to the hospital after a fall down the stairs. Placed in an old wing, for security reasons, the stalker, believed to a [[paparazzi]], finds her and begins taking dozens of pictures. Clark shows up and throws him against the wall. While being escorted out, Lex’s guard kills the paparazzi, and then takes Lana back to the mansion. It’s revealed that Lex’s guard is the real stalker, and he pursues Lana to the roof of the mansion. During the struggle, they both fall through a [[Window#skylight|skylight]], but Clark catches Lana before she hits the floor. The episode ends with Lex visiting Clark in the barn to give him an invitation for his and Lana's wedding.

During Lana's bachelorette party, Chloe suspects Daniel Kim, an employee giving Lana some bowling tips, to have kryptonite enhanced abilities. Later, Tobias, a young man who was blinded in the last meteor shower, arrives at the bowling alley and identifies Daniel as being infected by the meteor rocks. Chloe witnesses several men kidnap Daniel outside, but, when she and Clark investigate, Daniel returns to work the next morning with no memory of the event. After a visit from Clark and Chloe, Tobias calls Dr. Bethany to report that he’s “found another one.” While Clark is interrogating Dr. Bethany about what he overheared, Chloe is kidnapped and taken to a medical facility. Suspected of being infected by the meteor rocks, Chloe is strapped to a table and a DNA sample is taken. Chloe arrives back at the Talon, with no memory of the event. Clark has her try and hack into a laptop he stole from Dr. Bethany. Lex demands that Dr. Bethany bring Tobias to him after he learns of the stolen laptop. While visiting Tobias, Lana is informed that Clark was not infected by the meteors as she believes. Chloe hacks the laptop and finds a GPS tracker for kryptonite infected people. One by one, each of the tracking devices begin to change from green to red. Realizing that each person is dying, Chloe convinces Clark to x-ray her and then use his heat vision to cut a hole in her shoulder to remove her GPS locator. Dr. Bethany arrives to kill Tobias, but Lana is there to prevent it. After a brief struggle, Lana holds Dr. Bethany at gun point, as he prepares to fire his electric tazer, designed to immediately stop the heart, on Tobias. Clark speeds in, swats Lana’s bullet away and reflects Dr. Bethany’s electric stream back toward him. Afterward, Lana confronts Clark about the possibility of him being infected by the meteor rocks, and reassures him that he wouldn’t be any different in her eyes. Chloe worries that she really is infected by kryptonite, and that her powers are just dormant.

Lex has been having nightmares about the truth of Lana's pregnancy, and worrying about whether Lana is going to be at the [[altar]] or not. Lana, still having unresolved issues about Clark's secret, devises a plan to test Clark. After tricking Chloe into going into the wine cellar cooler to get a gift for Lex, Lana locks her in and waits for her to call Clark. When Clark arrives, Lana witnesses him break the steel door off and then weld it back onto its hinges with his heat vision. After overhearing Chloe and Clark discussing his true feelings for Lana and about her wedding, Lana decides to not marry Lex. Lex has a meeting with Lana's doctor, and when he tries to blackmail Lex over the truth of Lana's pregnancy, a fight ensues and the doctor is killed accidentally. Lana tells Clark her plans, and tells him to wait at his barn at 5 o'clock for her. Lionel walks in, and realizing that Lana knows Clark's secret, and her plans to leave Lex, threatens to kill Clark if she doesn't marry Lex. After waiting for Lana, Clark finally decides to check the church; he finds Lana accepting her vows with Lex and the two officially married. Later, Lana tells Clark that she loves Lex and that what she said earlier was just a mistake. Lionel informs Lex that he found the doctor's body, and that he knows the truth about Lana's pregnancy. Lex pleads with him, fearing he will lose Lana, but Lionel informs him that he will let him know exactly what he wants when the time comes. As Clark watches on, Lex and Lana get in their limousine and head off for their honeymoon, with Lana watching him as the car pulls away.

Titan, an escaped Phantom Zone criminal who lives to fight, has taken up fighting the krypto-warriors. Lois, in need of a story to save her job, realizes the ___location of the underground club. Unbeknownst to Clark and Chloe, who have headed to Belle Reve to find who's using its patients for illegal fights, Lois heads to Fort Ryan to find out the truth behind fighting. Clark tracks down the fight's promoter, Maddox, and demands to be put in a fight. After showing a display of his abilities, Maddox agrees, but wants Clark to fight Lois before he fights Titan. Titan senses Clark's arrival and immediately causes chaos, killing Maddox in the process, to get to Clark. After a severe beating, Clark finally gains the upper hand and kills Titan. Also, Lana is told she has suffered a miscarriage and learns of the death of Dr. Langston. Lex then burns all medical files of her pregnancy, including a picture of a baby.

Chloe forces Lex off the road in his car, and then steals a [[USB flash drive|flash drive]] from him. Chloe has no recollection of the events the following morning, only realizing what she had done after she and Clark see Lex's car on the side of the road and find a loose button from Chloe's coat. When Chloe opens the flash drive, she learns that her mother, Moira, has come out of her catatonic state and also has the ability to control meteor-infected people. The two then realize Chloe's mother has been controlling her. Lex makes Moira call back a meteor-infected individual that escaped Lex's facility; she appears to comply, but in fact secretly orders the escapee to find and kill Lex. While searching for Lex, the escapee arrives at Luthor Mansion and injures Lana. Clark arrives, knocks the attacker unconscious and takes Lana to the hospital. At the hospital, Lana confesses to Clark that she had a miscarriage. Chloe learns where her mother is being kept and enlists Clark's help. Moira, after Lex threatens to kill Chloe because of her attempt on him, uses her abilities to force Chloe to leave Smallville. After incapacitating Clark with a piece of [[kryptonite]], Chloe attempts to leave town but is instead captured by Lex's men. Reunited with her mother, Chloe and Moira attempt to escape Lex's facility. Clark arrives and saves both Chloe and her mother; he has Oliver Queen make arrangements to find a safe house for Moira. Chloe learns that it was a drug from Lex that brought Moira out of her catatonic state, and now that they are out of the facility she has only a limited time before she slips back. Meanwhile, Lana's doctor tells her that she was never pregnant after all: she was taking hormones, which the doctor suggests was a good way for Lana to fake a pregnancy and thus force Lex to marry her. Lex visits Chloe at the [[Daily Planet]] and threatens to have her arrested for running him off the road if she doesn't drop the story she has on LuthorCorp. Lex also implied he would kill Chloe if that was what needed to keep the story from getting published.
