The story centers on Mai Tokiha, a seemingly ordinary high-school girl who has recently transferred to the prestigious Fuuka Academy with her younger brother, Takumi. The elite Fuuka Academy harbors a number of mysteries, involving both fellow students and staff. As they arrive at the Academy, Mai finds herself bound to a Child, a part-spiritual, part-mechanical creature, that can only be summoned and controlled by girls with the HiME mark.
 
Mai is told that she is one of twelve girls who have the aforementioned mark, and that they must use their powers to protect everyone from Orphans, monstrous creatures with abilities similar to the HiME's Children. Mai is very reluctant to become involved at first, because of her protective role towards her brother, but the other HiME quickly begin to manifest around her, each with very different motivations and goals for using (or not using) her powers. As the Orphans become more numerous and aggressive, Mai joins the other HiME's fight against them to protect those around her, including her friends, who are even drawn into the conflict as well. However, Mai and the other HiME soon find out the Orphans are not the only kind of enemy they have to fight, and as the cause of all of this is revealed, they find themselves facing the dark secret about their destiny.

==Prologue==
 
Mai Tokiha is an average [[high school]] girl and devoted older sister who earns a [[scholarship]] to the prestigious Fuuka [[Academy]]. During the ride on the [[ferry]] to the academy, the [[crew]] spots and rescues a young girl who is afloat face down in the [[water]], gripping a large black [[sword]]. They rescue her, and attempt to resucitate her, yet Mai happens to be the only one present licensed with [[CPR]] training and is forced to assist. She is successful but soon afterwards, Mai notices that the girl has an odd [[birthmark]], one identical to her own. The recovering girl is sent to rest, and everyone disperses. Everything returns to normal on the ferry, until a young female who is searching for the girl found in the water comes aboard the ferry during the night. A battle ensues between the girl from the water and the searching female, destroying the ferry in its wake. Everyone evacuates safely without Mai, and the first sight of HiME alongside Mai's dormant powers manifest, as she goes down with the sinking vessel.

Although most of them were introduced by the second episode, only a few characters are disclosed as HiMEs; the other characters' abilities and alignments are revealed throughout the rest of the series.

Miroku possesses several special powers including the ability to cut through almost any object (such as cruise ships) without needing to be physically swung and the ability to summon energy blasts. On a funnier note, Takumi has a more feminine behaviour, often playing the housewife of the two roommates, while Akira, ironically, was the more masculine of the two (considering their genders).

The lights would produce a shadow of the enemy in question, and Akira would throw her dagger at the shadow itself, effectively "pinning" it to the spot long enough for Gennai to destroy it with his "Jigoku Gama" attack, which is a giant spiked mace fired from Gennai's mouth and rotated at high speed like a drill. The reason she was to hide her gender was because only girls can become HiMEs. If Akira was to be a boy, no one would suspect her true identity as a HiME.

In that form she is known as the Crystal Princess. She is older, has horns and carries a double-bladed sword with blue eye-like markings similar to Miroku. The two weapons seem to resonate with each other. When she was defeated, her Child body was hung up above the Obsidian Lord's throne as a trophy. In the end she is returned to her human body and travelled through the gate of [[Valhalla]] with Nagi.

Several, however, seem to be there purely for [[fanservice]], featuring things like pictures of a naked Chie, almost bare Midori and Aoi, Mikoto pantyshots, Haruka being stripped in the old strip poker game style (though it referred to her losing the Student Council elections badly), and heavily implied lesbian contact between Mai and Midori. With the exception of the plot explanations (such as the history of Fuuka Academy and the nature of Orphans), none of the specials are distinctly canon.
