Questa si distacca del tutto dalle serie precedenti, non mostrando neanche un legame indiretto con esse. La storia si sviluppa del tutto a [[Digiworld#Digimon Frontier|Digiworld]] e lascia poco spazio al mondo reale. I protagonisti inizialmente non sanno precisamente quale sia il loro compito, ma ricevono vaghe indicazioni sul da farsi. Inconsapevoli di cosa li attendesse, hanno accettato la strana sfida proposta da una voce misteriosa ma, presto o tardi, capiscono che non si tratta solamente di un gioco ma del destino di un mondo che rischia di scomparire per sempre, coinvolgendo anche quello in cui sono soliti vivere.
