One must take caution when equating different things. In particular, to say that something is ''the same as'' another can be fraught with pitfalls.

The first clause simply says that FIPS codes are not ZIP codes, a simple concept. The second (which is independent, and ought to be punctuated as such) says that the two-letter abbreviations use in both specifications are alike. Perhaps the following revision would do.
 
"Note that although FIPS codes are not ZIP codes, they do use the two-letter abbreviations prescribed by the Postal Service for states in the US."
