Inizia a suonare la chitarra da bambino ed il suo livello tecnico crebbe notevolmente tanto da diventare un maestro di chitarra classica a soli 13 anni.

Ancora ragazzino scopre gruppi [[hard rock]] ed [[heavy metal]] come [[Black Sabbath]], [[Judas Priest]], [[Iron Maiden]], [[Van Halen]] e [[Kiss (gruppo musicale)|Kiss]];<ref name=annihi>{{cita web|lingua=en|url=http://www.annihilatormetal.com/html/history.html|titolo=Annihilator history|editore=Annihilatormetal.com|accesso=2-1-2010}}</ref> di conseguenza Jeff iniziò anche lo studio di chitarra elettrica, imitando i suoi idoli [[Tony Iommi]], [[Eddie Van Halen]] e [[Angus Young]].

Nel [[1984]] forma gli [[Annihilator]] assieme al cantante [[John Bates]].
Il nome del gruppo venne dalla prima canzone che i due registrarono, dove Bates cantava e Waters suonava chitarra, basso e anche batteria.

Dopo ben 5 anni di gavetta, il gruppo fece uscire il primo disco: ''"[[Alice in Hell]]"'' ([[1989]]). Il genere era un [[thrash metal]] tecnico dove le influenze dei [[Metallica]] e degli [[Slayer]] erano avvertibili ma il chitarrismo di Waters diede un grande tocco di originalità e creatività.

Il suo stile, nonostante sia ruvido, presenta molta musicalità e i suoi tecnici [[riff]]s vengono eseguiti spesso a terzine. Un' altra caratteristica è che, raramente, suona scale a velocità vertiginose e costruisce molti [[arpeggio|arpeggi]] melodici.

Nonostante sia un apprezzato chitarrista, i media lo definiscono un "dittatore", a causa dei tanti licenziamenti che ha eseguito nel corso della sua quasi ventennale carriera con gli [[Annihilator]], portando molte volte il gruppo in fase di grave instabilità.

Tuttavia ciò è errato, in quanto Jeff ha trasformato negli anni la band in un vero e proprio progetto solistico, che si traduce in cambiamenti radicali della band che si esibisce nelle tourneè e nella collaborazione con numerosi musicisti di fama mondiale, come il pirotecnico batterista [[Mike Mangini]] e il cantante [[Dave Padden]] che dal 2003 è diventato menbro fisso della band.
